I think you wouldn't have a problem following the plot, he does give you enough history in the beginning of each book. But I do think you'd enjoy the series even more if you read them all in order.

Just finished Eyre Affair; i enjoyed it, but the ending felt quite rushed, which was a shame because it was when the real bookworld action begun. I wanted so much more time spent within fictional worlds, but i hope the rest of the series delves into them more. Also, it's probably just because i'm daft and ignorant but some of the details of the paralell universe, the political situations and the historical contexts just confuzzled me. Dam me and my lack of general knowledge!
Does anyone have an opinion on the series being adapted to film? DO you think it would work? If so, who would be your Thursday Next? She may be too young at present, but i'd be keen on up-and-coming actress Rebecca Hall.
